I agree that he was almost certainly based on real-life Japanese holdouts, but why are we so sure that it was Onoda? There were dozens of WWII Japanese holdouts. Onoda wasn't the first or last one, and while he's probably the most famous one that hardly means that this guy is probably based specifically on Onoda.
